Made a new version of the focus.vi to display a sorted 1D graph of camera pixel values, to look at the dark images. I easily found a Cam1 value of 3342. But Cam0 was having some sort of issue and had ~7500 zeros and wouldn't respond to black level offset changes. By eye as 2d arrays, the darks looked fine but for some reason, we were getting there were a lot of extra zero values. I tried many things to try to figure out how to get Cam0 to respond properly. Reboots, swapping camera link cables between the cameras (problem followed the camera), rechecking configs. No success. Eventually, I powered down everything in Kcor for a couple of minutes to get a real "hard reboot". When the system came back up Cam0 didn't have thousands of zeros, and the zero responds changed with the black level. Unfortunately for some reason the optimal black level offset in cam1 change from 3342 to 3318. The good news is the black level offsets for cam0 and cam1 now seem stable across reboots and complete power downs.
